Is there any software that lets you keep a log of the agencies you talked/interviewed to etc?

Why don't you just create an Excel spreadsheet and write down all the agencies you contacted? You can also record if you send them your Resume, who you spoke with, the dates and so on...

I keep all my job related email correspondence in a separate folder in my email client program, but that's about it.

That's what I do. It should only take about 5 minutes to set up a decent spreadsheet to keep track of all the relevant information. You can setup an email only for contacting recruiters. This way you can keep an easy track on your job hunting.
